Doesn't look like there is anywhere scripted as such that affects the flags of the gembits.

Check you have a regen in your sphere_items_provisions_ore.scp, should look like this:

I am thinking that the regen affects the decay of the items and in turn should affect the flags they have when they are created, but this would all be done in the core, which is something I cannot look at.

Also, are you running any kind of custom mining scripts which may affect the gembits?
