All of your NPCs (and their items) are stored in sphereworld.scp in the Save folder in the Sphere folder, much as statics are saved in spherestatics in the same folder. You can delete them all by deleting the contents of that folder, but leave:

Other things are stored in this folder as well, though I am not certain exactly what all it encompasses. Mine contains NPCs, their items, and some sector lighting:

You might want to wait for confirmation, as I am not sure if the numbers of TIME= and SAVECOUNT= are important. I suspect not, and hope not, as I have used this technique to delete all of my statics several times.
